High school student Ranka Lee heads to an idol concert on the Macross Frontier fleet in the year 2059 and meets a boy named Alto Saotome on the way.

Alto recklessly takes control of a VF-25 Messiah to save Ranka’s life. After the battle, Major Ozma Lee of the SMS takes him in for questioning.

Alto, Ranka and Sheryl take shelter after Vajra attack the Macross Frontier fleet yet again. The SMS succeeds in repelling them, but Ozma is injured.

Alto enlists in the SMS and begins rigorous training. Ranka passes her audition and sings in the final screening stage of the Miss Macross Pageant.

Ranka leaves the house after she and her brother argue over her dream of becoming a singer. Sheryl orders Alto to help her search for her earring.

Ranka is scouted for her singing talents. Her friends gather to celebrate, but they are soon interrupted by the declaration of a state of emergency.

SMS carries out an operation to save two surviving ships of the Macross Galaxy fleet. Sheryl performs a farewell concert for the Macross Frontier.

Alto and Ranka make an emergency landing on Gallia 4, giving them a chance to talk. A recuperated Sheryl sets out with Michael to search for them.

A large-scale battle breaks out when a force of Vajra attacks the Macross Frontier fleet. Alto heads for the mothership in order to rescue Ranka.

A bedridden Sheryl finds herself feeling insecure about Ranka’s rapidly rising popularity. Grace clears Sheryl's schedule until she can recover.

Grace takes over as Ranka’s manager and involves her in a top-secret mission. Despite her condition, Sheryl slips out of the hospital to find Alto.

Ranka’s debut concert approaches, but Ozma is put in danger of missing it when a swarm of Vajra attacks the fleet just before the show.

The fleet runs low on resources, resulting in rationing. With her condition worsening, Sheryl confronts Grace and hears some disturbing revelations.

Ranka skips a parade to search for her missing pet with Brera’s assistance. Sheryl tells Alto at his family’s estate that she is giving up singing.

Vajra suddenly appear within the fleet and attack, inducing widespread panic. Ranka tries to calm the Vajra by singing, but her voice has no effect.

Despite her reservations, Ranka participates in Mishima’s scheme to use her voice to gather the attacking Vajra and wipe them out all at once.

Alto and Luca struggle to come to terms with Ranka’s actions as hatred toward the Vajra grows. Ozma and Cathy investigate Mishima’s deeds.

Alto cooks for Sheryl as the two share a moment of peace. Later, the owner of SMS and Mishima tell Alto the secrets of the Vajra and Ranka’s song.

Ozma and the crew of the Macross Quarter discover what happened to the 117th Research Fleet. Alto, Luca and the others prepare for the final battle.
